Deleting Unknown Assets??

I still have a couple of 3rd party routes that have Unknown dependencies/assets listed. If I use the delete missing assets in surveyor will that only remove missing assets in that particular route or will it scan all routes and remove all missing assets as a whole?

That only applies to that route and nothing else. When you do this and then save, you'll be prompted to create your own version of the route.
