On my Bridgehampton Routes I have used two methods:
-On the large modules I have typically laid out a few blank boards, then added watercourses and any hills, then laid a handful of road splines and textures to work out roughly where the main roads and town centre would be. I've then worked to this rough plan, ammending as necessary. I usually try to get most of the track and streets with track done failry early in the piece, but I fill in with scenery and details as the mood takes me.
-On smaller modules, I just start at a point (probably an intersection or station), and build out without any real plan.
When you say subway directly underneath light rail, are you looking for square cut and cover type tunnels? Andi06's M type tunnel is quite good for this, and can be combined with the sub-surface walls from his station kit (which I have reskinned into two variants). I'm sure there are loads of others, but I haven't had much call...
