Which build (5-digit number on Launcher) are you trying to run it in? In most cases, you should be using at least 49922.

Open the asset and its config file. Change the build number to 2.9. Some assets have a build version that trainz wont recognise from some earlier version numbers.

What error did the patcher give you? I would advise you deal with that first before attempting to change the config files.

Two things to check in that case:
1. You need to run the patch with your current build as the first number in the filename. For your version, the best one is the 46957 to 48249 patch to start with.
2. It needs to be patching the correct folder. Check the folder listed at the top of the patching window matches your TS12 installation folder - if it does not, click the .. button to locate the correct folder then selecting the Trainz.exe file in that folder.

You shouldn't need to modify any config files if the patch works correctly.

Regarding the faulty assets, revalidate these using View Errors and Warnings.
Regarding the missing dependencies, see if they are on the Download Station by right-clicking the asset and clicking Download. Failing that, check the site where you got the route that is missing the assets from.

Will this make my game a TS12 SP1? Because with all of the errors everyone seems to be having, I have neglected to upgrade to SP1
