How do I delete content from my disk?

That database repair is not going to clean up anything. It repairs your database, it does not delete downloaded dependencies.

Deleting a route does not delete the downloaded dependencies. In case of a route with many dependencies, the route will be less then 10% of what you actually downloaded.

The thing you could do is this:
Check the date you downloaded the route. Check what assets you also downloaded that day. Delete those assets (but keep an eye out for those other things you downloaded that day that you might want to keep).
 
Is a database repair in order to keep things tidy or ?…

I am constantly deleting unwanted assets using Content Manager and rarely perform a database repair.

I will sometimes download a route and discover that it has a list of missing assets with unknown locations so it goes straight to the bin.

I regularly check for asset updates using a filter in Content Manager (see Using_Content_Manager_to_Update_Assets) and this will sometimes leave me with assets labelled Installed from DLS, Obsolete which means that a later version is now installed so the "Obsolete" versions can go into the bin. Updated assets labelled Built-in, Obsolete are an exception to this, you cannot delete built-in assets.

If I had to put a timeline on it then I would do a normal database repair just a few times a year and then usually if, for some reason, there is a list of assets that have somehow become faulty. A database repair is automatically performed after each program update, such as a new SP or patch has been installed. I do not recall the last time I did the "full" database repair, holding down the Ctrl key when I click the Repair Database option, as this can often lead to more problems than it solves.
