Unable to Change Water "Roughness"

I seem to be unable to change the water once "installed" on a route. It lays down as calm, it appears, and trying to change it causes the water to disappear, and sometimes for the game to even crash! If I'm lucky enough for the water to stick around, it simply remains calm. No rough or choppy, etc, available. Anyone else having this issue? Is there a way to fix this? Thanks for the input, all!

I am assuming you know how to set the water roughness under "Environment," right? And you still have the problem after changing the settings?

If so - this is a long shot - but have you tried switching from DirectX to OpenGL or from OpenGL to DirectX? I had a similar sounding problem when I first got Trainz 2009 where the water was just a flat blue. I also had some other graphics glitches (is the water the only thing that looks funny?), so I am not sure if this is a similar issue. But changing display mode turned out to be the solution.

If you want to experiment, when the splash screen for the launcher opens, click on "Options" and then the "Display Settings" tab. You should see two boxes for Display Mode, one for each with their respective logos and a check box beneath. Check whichever is not checked.

I've had the same issue with water disappearing. Usually setting the water roughness, then going into the tab/add water, and clicking once where the water was, and it usually reappears with the setting you chose.
 
This seems to happen when setting up routes with Transdem, reason unknown or in certain territorial areas. Solution is to find a route which does give you all the water options and copy the relevant entry from the config file into yours.

Yes, I was using the Environment area to change the water. I've tried changing to DirectX before, but the graphics are worse on my machine than with OpenGL. Water seems to be the only thing I have issues with. I'll try Conrail45's solution, and if that doesn't work, I'll try Vern's solution.

EDIT: I tried Conrail45's solution, but to no avail. Clicking on where the water was did make it reappear, but without the setting I selected. Going back into the Environment menu, my selection was gone and reset to the default "blank". I'll have to go search my routes and look into Vern's solution now.

You could also change the water by editing the water entry in the config.txt file using edit in explorer to the kuid of the one you want. Remember there will be two entries one in the water tag and one in the kuid table.
 
I'm assuming you are not running the latest patches. This is a surveyor bug and was fixed in the hot fixes unless it has cropped up again.

I actually had a bug that was carried over from one version to another on a single route. One day my computer froze and the water turned to solid green sludge like everything was filled with duckweed. After I recovered from the freeze, that route ended up with clear water all over no matter what computer I installed the route on. Eventually I fixed it by merging the route into a blank board I created with a patch of water. Merging the other way around didn't fix the problem. It was weird and even N3V couldn't help me on that one when I sent the route off to them for a look.

And here I thought I was up to code! I downloaded 61388 and let it install overnight, currently running a QDR to make sure all is in order, as Trainz froze on start-up. Thanks for the pointers guys - hopefully the new HF will take care of this! If not, I'll try a new route on a single baseboard and see how that works compared to using a DEM-based route. Then I'll go the merger route if need be... I'll let you all know how the HF turns out!
 
When I found the bug I was able to reproduce it on a new blank baseboard so I don't think your DEM based route is the problem.

I had no problems with HF4 and water. It's not clear and has some "body" to it.

Good luck... At least with HF4 you'll be able to merge without too much of a problem. This was a no-go until recently.
