Ok, so I cocked up, did some changes that should have been on the route layer. Changed the layer as I have done many times in ts2010 but in ts12 they do not stick.
Couldn't find an answer using search but I must not be the only one to have done this. Please enlighten me and I promise to change layers next time :)
This ts10 to ts12 adaption is a real marathon!

In Surveyor select object using ? and it's properties comes up. In top right hand box it will indicate which layer it is on. Pull down and select layer you need it on. Do the same in Session for session objects.

One trick is to lock all the layers that you will NOT be changing during your current editing session.

Thanks for the replies, I neglected to change the 'bound to' property, all this chaos was caused by the last two wagons derailing.
I find that if I delete the track and junction(s) for a few hundred metres then rebuild is cures the issue.
Now I will have to switch on and off the session layer throughout the layout to notice what disappears.
The byproduct of track sitting on the wrong layer is that the consists divert around the affected area, cannot see the track marker it should be heading for.
