Sunken Ships and Misbehaving Portals

I've just added a Seaport to my layout but the water level leaves only the superstructure visible above the waterline

I have installed track scenery etc at baseboard level but note that water height is defaulted to 2 - any lower setting and the water is flickering on-off.

Should I have installed everything at a higher level than the water
is there an easy way to rectify large areas?

Also having difficulty with portals - don't seem to be retaining operational instructions and just eating trains despite being set up to return after 5 minutes
When I check on portal status it has removed the tick to return trains
 
I can only give an answer to how the problems are corrected in earlier versions. 1) Portals once set up are saved in the session and not the route, in order to get back previous settings you need to open surveyor via the session (right of the map name). Sometimes returning trains can conflict with created ones or ones entering the portal. Best thing is to have an exit portal and an entry portal. Send the returning train back via the entry portal.
2) The seaport sits at ground level at its axis point so you need to raise the ground or lower the water around that point. Quickest way now is to lower the ground where water will be by about 10m. Next delete any water you have and enter a value of -5 in the water window between the place and raise/lower buttons. Now place your water, you will need to alter the size of the ground and water figures to the required levels you are happy with. If you only have this water use the raise/lower water level button to lower the water to required level.
