sky track

I'm using trainz 2010 and I've run into a big problem - my tracks in certain areas of my route have lifted up to the sky, literally. This is occuring at every road crossing and pl industry. I was wondering if anyone else has had this problem. I recently merged two routes together and suspect this may be a side effect of that.
