Procedural Track Junctions

I've been removing TSM junctions and replacing with procedural Track
Some are fine just delete the old junction & invisible track and add the new junction
But some are coming up with a red circle at the junction point with the blades not animated or the plates showing at the turn
while others are not joining to the main track but just sitting over it and the junction is not forming
Can anyone tell me what the problem is ?

I too have struck the problem of red spline circles. It can be caused by the track not being level, i.e. main track rising and branch track decending.

There are also other things that can stop the junction from forming i.e. no straightened section on either side of the junction.
Delete a section of track either side of the junction, level the terrain near the junction then remake the junction. straighten the track leading to the junction and straighten the track on the main line after the junction. The straightened track only has to be a short length and should be anchored at the same height, i.e. the spline circles should be yellow.

As Bill says, the junction needs to have sufficient space to form the frogs and checkrails. There is a small tolerance for difference in spline heights but I have found it best to try and keep junctions on a level gradient or at worst very shallow - no more than 0.5%/1 in 200 even if that means deviating from the prototype profile a little.
 
The minimum radius that procedural track will form animated junctions is about 35m which is a big limitation for me making narrow gauge routes.
