Changes not being saved

Something strange is happening in my new map.
A large map was created from TransDEM data. Later I trimmed the excess baseboards to make it lighter, now only 1737 MB.
Up until two days ago, I was busy making modifications to the rails, adding stations and generally having fun.
Then yesterday I opened the map to continue and the previous changes were not visible. I always open the associated session and then work in the route layers. I had created two new route layers to place specialty objects, guides and elevations. Those two were gone and the objects were now in one of the original layers, the last one: water.
Maybe I messed up when I saved, it was late at night.
Continued to work today and saved the same changes plus some more before breaking for supper. Closed the map. When I opened the map session, again the changes were missing. What!!!
Closed and reopened, added one new object and saved. Closed and opened and it too was missing.
Picked another route, about the same size, opened and added the same one object. Saved and closed the route. Reopened it and the object was still there.
Reopened the first route, again added the same object and saved. Closed and reopened. Now it stayed. but changes made to the track at the same time were not saved. Made the same track change, Saved closed and reopened, track change not saved.
Have already run a DBR. Running an EDBR in case that might help.

Any ideas? Would a compact route accomplish anything beside rendering other and previous sessions incompatible. Since sessions are not used yet, it doesn't seem to be a big deal at this point.

One other strangeness, when the map was trimmed of all the unneeded baseboards, the MB size didn't reduce. With almost half the boards removed I would have expected a large reduction.
 
The route and associated session gets Saved As on a regular basis, old habit. Then the current route is closed and the newly created version is opened to continue. Somewhere in the saving and opening somethings are getting lost.
The extra route layers are:
  • guides; contains flags, pins and other visual guides
  • elevations; contains pins with the local elevation as per Google Earth.
 
So far, it seems to only be affecting the one map. Another map, even bigger at 2478 MB doesn't have the "no save" issue.
So a very subtle file corruption? Too bad. Luckily it is early in the route editing so I can go back to the original file if needed and even import from scratch without too much loss.
 
I just noticed something. If I Save As is used and I select the same name, a new Route and Session will be created with the same names but newer KUIDs Then it is easy to pick the older version and wonder where the last edits went.
I also noticed that after some edits, I select Save, it sometimes offers to overwrite the existing session or create a new session. There is no mention of the Route being saved. Then I exit and reopen the map, the last edit was not saved. There was no warning about unsaved edits.
 
If there is no mention of the route being asked to be saved, you have only worked in the session layer. Your edited work was done on the session layer. When you open the route and session it will always start in the session layer.

That might be the theory but I'm not seeing that behavior.
I opened my map via the session. It opens in the session but the session layer is locked so I change to my guide layer in the route layers. Add a red push pin. Click on Save, and only get the offer to overwrite the existing session or create a new session. Select overwrite and then exit Surveyor. Open the same map again via the session and the new red push pin is not in the map.
 
Just spent the whole morning working in my new map, exclusively in the route layers (the default session layer is locked) and yet when I select Save, it only offers to overwrite or create a new session. Checking in CM I see the route is open for edit but has not been saved today.
No wonder I kept losing route edits. Save does not save the route.
Only by using Save As does the route also get saved
