How bout the movie End Of The Line where they were going to shut down this freight line in a metropolitan city because they thought it was too old.

The Simpsons Movie: Marge and the kids ride train to Seattle that has the look of a high speed train to it.

Bad Day At Black Rock: A segment contains some SP F Units in the Black Widow scheme pulling some passenger cars in Daylight colors.

also big time steam locomotives like milw 261 EAST BROAD TOP 15 CN&W 1385 and steamtown 2317 were in steamtown,s film steel and steam. with 261 as a lackawanna passenger engine CN&W 1385 as LACKAWANNA 1085 and CPR 2317 paint black with it s number plate removed to make a LACKAWANNA 4-6-2 pulling a comutter train in the film.
 
Japan has some good ones.

Bullet Train - the film 'speed' was apparently based upon / a rip-off of. A bomb is planted on a Shinkansen train that is set to go off if the train drops below a certain speed. Unlike 'Speed' this is a very good film!

Red Eye - a ghost story set on the Japanese railways.

Tokyo Subway Panic – brilliant fun film about a prototype subway car that gets hijacked by someone, who uses it as part of a battle of wits with someone else, causing complete pandemonium on the Tokyo metro in the process.

Night on the Galactic Railroad – strange and haunting animation about a boy who boards a steam train and goes riding on a picaresque journey through space, visiting world after world. Spawned a whole series of anime about trains that ride through space – Galaxy Express 999 and Galaxy Railways etc etc.

Take the X Train – very good arty little animation about a man in a dual with a ghost train. Very rare.

Shinkansen Girl – a Japanese tv drama (soap opera?) following the lives of staff on the Shinkansen.
 
Well, I have seen plenty, but I will name a few.
'Public Enemies': Cameos by Milwaukee Road 261 and a CG Union Pacific 844. (I hated the CG 844 and I wish it was the actual 844.)
'Modern Marvels': Freight trains.
'Extreme Trains': Name says it all.
'Track's Ahead': Cool model and real railroads.
'Silver Streak': A lot of Canadian Pacific Railway equipment.
That is just to name a few. I would name them all, but I'd be tired after typing them, so I'll gradually add them in place.
 
the latest episode of COPS (Coast to Coast #167) featured a guy trying to escape on the Portland Light Rail. I was really hoping to see the MAX being 'pulled over' by the cops, but alas they just held it at the next stop and searched it there. :(

and, in the theme song for The Simpsons, one of the running on the couch scenes shows a Subway Train @ the Evergreen Terrace Stop and they are on the bench after the subway train highballs the station.

How about Midnight Meat Train? A slasher horror set on the New York Subway, filmed on the LA Metro, featuring a Chicago El Train.

Ridiculous storyline as well, but quite gruesome in places.

MTV Lady GaGa and Beyonce's video Telephone in the beginning there is a metro Link train passing by
Rat Race (A very weird High speed train)
Get smart (The park where the rock killed by a train that hit his car while the car was on the tracks)
