I've had very few issues using un-portals so far. The few that I have had I've been able to resolve. They can be very useful as on the built in ECML route for example, at King's Cross station there is a tunnel at the bottom of platform 14 which is disconnected from the trackwork. Without the un-portal it would have been impossible to get any train out of the tunnel into that platform. Adding any other type of portal or repairing the connection would have meant a route resave which would have made it impossible to create a session for the DLS.
Does Quick Portal Manager v3 work with un-portals? I have controlled the un-portals on my session by using a separate loco to trip triggers at set times combined with the "CPC:Emit train on Trigger" rule. It's a bit of a clunky way of doing it but it has proved accurate and reliable so far.
