I think that the message is referring to the route that you are using which may have been created in an earlier version of Trainz. SCS2013 will only work with routes that have been created or saved in TS12 and possibly TS2010. These later versions of Trainz use a different structure for route files than earlier versions.
If this is the case then the solution is quite simple. In TS12, open the route in surveyor and move a tree or some other scenery item. This will force the route to be saved in the TS12 format and you will then be able to use the newly saved route with SCS2013.
I can't help with the Trainzmap issue as I never use it these days as most of the routes that I work with seem to be too big for Trainzmap to open e.g. the built in ECML route.
