Try this:
In kuid 438196 1111's config, change trainz-build 2.9 to 2.0. In kuid 438196 1125's config, change trainz-build from 2.9 to 2.0. For kuid 438196 1106, change trainz-build to 2.0. Then replace this

At least, that's how I got it to work in my copy of TRS2004.

I do not know if you are looking for feedback on the Kiha 40 at this point, but here goes:
1st, excellent work. I like the Kiha 40 series, and I am glad I didn't have to make one.
2nd, check the attachment point height for the bogeys. For me, the wheels seemed to be roughly 20cm above the rail.
3rd, check the position of the cab attachment point. The cab view seemed to be roughly 1.5 meters left of the correct spot.
Finally, you need to use the smoothing modifier on the body before exporting.
