Help with signaling

I am in the process of building a rather large layout. About half of the mainline is dbl tracks but there is a lot of single trackage. I have installed the proper signals where the two mainlines join into a single track. The distance between signals is rather long as I am running 50-100 car freights. The problem I am having is that when a train on a dbl mainline gets to the signal for a single track it likes to over run the signal and enter the track and keep going.

eg: Westbound freight ia at the junction and east bound freight is on the single trrack. West bound notices the red signal, the switch is set for the westbound freight to enter the track of the eastbound freight. Also I set two trains to leave the yard at 5 minutes apart. Ths second train will enter the block even though the first freight has not left the block ahead.

Any ideas as to how I can fix this so I can run several trains automatically while I do switching along the way.

Thanks in advance of any ideas. I am using TRAINZ 2009 and am in the process of upgrading to 2010.

Respectfully,
