I have set up a continuous running session with runaround engines at each end. EIT is used at both ends and in general works correctly. The one problem I have is the consist left by a runaround engine decides to make the EIT set a path for it and block other paths from activating or the runaround engine from recoupling.

I had a similar problem with a loco pulling out of the depot onto the main line before reversing onto its train. My solution was to make the path that was being accidentally set to manual setting and using the IT Set Path command to set it when it was actually needed. This is assuming that you're problem is the same thing.
