I recently update my TRS2009 to v3 build 38599 and have encountered something strange. I was trying the Elkhorn Ext, Greenbriar Turn and stopped at Rual Tipple then saved. When I came back later, the train had somehow jumped to the center track. After some reloads and head scratching I move the train back to Rual, uncoupled the requisite empties and proceeded to leave the rest of the empties at Crooked Branch. I then saved again. When I reloaded, I did a run-around to pick up my loads then proceeded to hook up my caboose that was temporarily left on Rual. Well, not only did someone steal my caboose but the entire consist of empties was gone. 
Is this a bug in the latest update, has my entire installation been compromised or did the author put train thieves in the scenario? TIA.
