I assume that track on bridges or in tunnels can be changed to anything thats installed in TRS correct?

I think it varies with the bridge or tunnel. Two of the Bridges and Tunnels used on Hawes Junction are available "built-in" with no track. If u want to use a tracked Bridge its esaiest to A) Install your Track B) Install your Bridge and the lower it so that your Running track covers the track on the bridge. This also means that the Running track can have a slight curve in it whilst the Bridge is actually straight.:D

I normally do that aswell. It works best. Also means you can put Pionts on bridges aswell

Depends on which bridge tunnel you wish to change.
1 - You have to get the config file done right. I did one of the '04 built-in Austin bridges but one line reference a Steel bridge and I was missing a few lines unique to the Austin so it came out wrong.
2 - A good idea is to see if you can find a version of that same bridge/tunnel somewhere, that was how I fixed problems with the Austin and a European Steel Truss. I found some made that I looked at the config files of and figured out what I was doing wrong. Others I haven't seen, like that red Steel US bridge, every track I put on it shows up below the base level of the bridge so I get a bridge a red area between the rails, no sign of the rail ties beyond bits poking out at the edges.
