Below is a diagram of a grade crossing on my layout. As you can see, there is a spur located between the crossing triggers. This leads to an issue, in which a train that uses the spur will activate the crossing, but won't go through the other trigger to deactivate it. While the ATLS "manuals" have been rather helpful so far, I could not seem to find anything regarding this situation.

Is there any way to either add another trigger on the spur that will deactivate the crossing, or (better yet) a way to prevent the crossing from activating at all if the switch is aligned for the spur?

Yes you can put a trigger on the spur. As long as a train passes the required number of triggers it does not matter where they are. In your case I would make the trigger before the spur not activate on priority 3 (untick it). Set any train going into the spur as priority 3. This can be done by placing a TM a short distance before the trigger and drive via TM followed by the command to set priority to 3. Train leaving spur drive via TM and set priority back to 2. Trains will now enter the spur without activating the crossing.
