On the route that I am creating, whenever I give a train a command, it sounds like it is shutting down and won't move at all. I'm not sure why this is. What do I do?
I don't know but it sounds as though you're giving them a command that they can't execute...like a drive to which they can't find a path to. When it happens again, try clicking the little audio speaker sign next to where the map icon is...especially if it's flashing. This is where your drivers will report any probelms(that's assuming that 06 is simular to 2010 as I don't know if it is).

1. The problem of trains not moving when commanded is no longer an issue.
2. New problem, the cars going off of my hump yard stop almost immediately after being uncoupled

Check for broken track links at the retarders. The track maybe close enough to look like it's connected, but it's not. In Surveyor, drag the little circle next to the retarder. If the track moves, you need to connect it.
