Is there any way of fixing the problem when you have two pieces of rolling stock from two different regions and they don't couple together correctly. One appears halfway along or inside the other.

It would help if you quoted the KUIDs of the cars that do not couple correctly. Put '-showkuids' in the trainzoptions file which will then show the KUIDs when you select in Surveyor.

I used to have the same problem with the beyer garret available on the dls.
As a matter of fact, you are not the only one. A nice car from the other side of Europe, does not couple properly. It was downloaded from DLS, so Auran did not see the problem when was posted. Any solutions?
