If you submit a project into the build system as Version 2, do people that have version 1 get a discount?

No it'll be a free update to existing customers - if we're talking about this (don't mind it being version 2 already - it was an update recently released)
If you want it to be a paid update, then you'll have to submit it as a new project according to Zec. I don't know how this will be handled really and I doubt existing customers will get a discount for owning an older version.
