I got an AI engineer to move a train!

That's the good news.

The bad news is, that after pulling out of a siding, then engineer didn't increase speed to track speed.

Do I need to put speed limit signs after each siding so the AI engineers will behave better?

Was there a speed limit sign on the main just after the junction? If not, then the AI driver won't know to increase speed until s/he encounters the next speed board.
The answer to your question, therefore is "Yes". I place speed board to regulate max speed at all locations an AI driver needs to heed the limits.
 
Yes you need to place a speed limit sign after the siding to tell the AI to use that speed for the mainline. If you haven't noticed, the AI drivers will prototypically wait until the complete train is out of one speed limit before changing to another when accelerating, and will slow down immediately when presented with a slower speed.
