Jointed Rails Diverging and Interlocking signals problem

For some odd reason the 06 LD and RD signals and the 08 interlocking signals (Safetran and G style) for some reason only change signal colors like red to green when the train passes any given ATLS trigger, some being too close to the signal, as it slows down my AI trains. is there a way to override this to only allow it to turn green when the train passes a signal and not a ATLS trigger? it's a config file glitch of some kind it seems.

I've spent a decent amount of time configuring the JR signals on a few routes. Can you add some screenshots of your problem?
