Are SD40s still used today, if yes which versions and by whom? I have searched the internet but not really got any conclusive answers?

I feel you can be reasonably certain that pretty much all Class1s still have a handfull still working. Probably not on mainline service, but maybe in humpyards and heavy transfer work.

And CSX has recently upgraded one SD40-2 to a SD40-3. New cab, new electronics, new everything, but butt-ugly.

They have actually upgraded 40 of them so far to date, according to what I can find about their current roster.

Locomotives are like a Ford F-150. Even when they aren't new and pretty, somebody wants them for something. They are really nice when they come out of the showroom, and someone's going to want it. After that, maybe an electrician or plumber needs a good second-hand truck for work. Once it starts getting ratty, they may not want it anymore, but someone else may need a truck just to haul a boat to the boat ramp once in a while. Once it gets too ratty for that, there's probably a farmer somewhere that needs it to haul poo on the farm.

My local short-line, Seminole Gulf Railroad (SGLR), still uses a lot of GP9's! I'm sure they got them dirt cheap. Whatever gets the job done.
 
I still see them on the Canadian Pacific, but they are looking a bit old (Granted, not as old as the GP40 and MP15 "bandits")
They're usually either still in the "CP Rail System" scheme with the U.S./Canadian flags or the old "Pac Man" logo.

We've got a lot of them still running back here in conjunction with PAR.

CSX still uses them on any train on a mainline yet, except coal trains and intermodals. They are not as commonly seen as all the GE stuff, but usually in my area of PA about 1/4th of the trains will have at least one. They also are still using the C40-8's. They can be seen on any train imagineable, and are even used in helper service. The regional railroad W&LE also uses SD40-2 and SD40-3's a lot. They have gotten all of theirs from other railroads and have various paint schemes.
