I am trying to merge 2 routes, does not matter which way I merge, the digholes is misaligned on the route that is added. Any advice will be appreciated.
Routes in question is Mojave Subdivision & Donner Pass

What do you mean by dig hole?

What version of the Mojave Subdivision are you merging? You can't merge the built in or DLC routes.

There's a disparity between the heights and the only to successfully fix that is to create in between baseboards to allow for the grade between the routes.

Instead of merging, I've used the nifty iPortals. You send the consists between the routes and pick up where you left off. This saves the trouble of merging and matching up two different routes that don't quite match up well.

The tunnel entrances use dighole (Scenery Type). These moves when merging. You can try and test, take any of your routes and merge Donner pass to it. you should see what happens.
I am creating in between baseboards, where there are height differences. The height of these 2 routes is at certain points the same height.
I brought over Mojave from TS12 to all the versions as they came out. The stand-alone route is perfect. I updated the track around the loop as it is currently in real life, with a longer dual track. I loaded a screen shot a while ago.

Okay...

There are issues with the tunnel entrances with TRS22 and Plus. These scenery objects, just like some track end up floating above the surface. I reported this during the early betas and was told this is normal and to move the tunnel portals down. For track you need to ensure that it's set to the terrain height to lock it into place where it should be.
