"Junction not aligned for this route"

What can you do to insure a junction is thrown for an oncoming train when you get this message? I mean, OTHER than throwing the junction MANUALLY.
 
I set the route in the session for the main line if there are branches and on the through line if there are passing sidings and where double track goes down to single. Having in between signals such as type 05s (advance signals or permissive signals) in between helps to move trains along so that they don't tie up blocks unless there's an opposing train locking a junction ahead on its route.
