I've read some horror stories how an EDR caused people to loose content or cause some very odd and undesirable behavior in the game. Is performing an EDR risky? When is an EDR recommended? I'd love to hear some schools of thought on the topic.
Yeah, I have noticed this because when i used EDR, I couldn't find the tunnels and most of the track i downloaded, It is there but I can't use it on the route I am attempting to make
When doing an EDR it is best to leave the computer alone and just let the EDR run for as long as it needs (which may be some considerable time), interrupting the EDR may cause problems.
You should only need to perform an EDR if you have a fault which is caused by a database corruption. Sometimes you may need to run the EDR twice to clear all the problems.

My experience with an EDR has mostly negative. i.e. missing assets, files changed so assets do not work, etc. To get your missing tunnels and track back in your route(s), bring the route up in CM, click show dependencies, find the missing asset, open it for edit, click revert to original and commit.
This works for all the built-in assets that "disappear" after performing an EDR. Downloaded assets that you previously repaired and the EDR has returned the errors or modified are another issue.
