Installed these today :

TS 2009 WBE Build 44653
I can't find any in game update option like in TS 12 . What files (build versions ) should i have to download via the CM ?

TS 2010 EE Build 49933
In game update option works , but in the hard way . I have to download more than 1400 files separately . How can i do that via the CM ? ( and what build versions )

Murchison 2 ( standalone ) Build 44377
Settle and Carlisle ( standalone ) Build 44377

Do i need to patch these if i want them to import to TS12 ?

2009 doesn't have in Game updating that was introduced for 2010.

For both 2009 and 2010 in content manager search for Location = Local + out of Date=True and download them, if they don't all download, right click Show all versions, then download, you can select all by the way it will just download the updates.

Patches required for DLC are listed in announcements. See the Settle and Carlisle section of the forum http://forums.auran.com/trainz/forumdisplay.php?58-Settle-and-Carlisle-Addon for how to install and update before adding to TS12, probably have to read several threads.
 
I still use the same method in TS12 as Malc mentions. It's a lot faster, I think, this way instead of doing within the game anyway. In fact I saved my filter so I have this as one of my tabs to make the job even easier.

To answer your questions:

TS2009 - There is no ingame content update option, but you can install updates as long as the trainz-build value is 3.3 or below.

TS2010 - See the thread in my signature for my content update via Content Manager tutorial.

Murchison2/SnC : You will need to install them into either TS2009 or TS2010, patch them if needed (see my sticky in General Trainz for more information), then copy the relevant .ja files into TS12 followed by adding the serial numbers and doing a database repair.

Can't i just copy the ja files from the separate installation folder of both add-ons into TS 12 ?
