I was wondering if you can make lakes at different levels using the water tool

Yes. Use the adjust water height tool.

Just make sure that the lake whose height you are adjusting is not connected to any other body of water otherwise they will all go up or down.

No they will all go up and down if you use the raise/lower water botton.
The way to do it is to dig a hole.
Put in a spline of some kind and raise the ends to the desire height.
Notice the height of the spline ends and write it down
Go to the water tool and enter the spline height into the water box and then paste the water height onto the map.
Repeat the above for water at the same level. You will need to repeat the process for sections of water at a different height.

Tell me please;
Using this method, is it possible to get two bodies of water
occupying adjacent grid squares, to be at differing heights?.
Say, at a waterfall or dam?. ie no 'blank' (non-water) grid square between them?.

You can do this by having the grids for the water where two boards meet.

how do you make a dam it is always been a facination to drive a train over one. is there dams on the DLS with tracks on them?

its a bit challenging you can not make them "meet" till the very end, so get them at the right height, move one over to the meeting point. the 'get' the height of the other and move it over to the meeting point. if you adjust either body of water again they will snap together and you'll have to redo it.
Im working on a route that changes water levels 3 times...

I don't think so, but Vulcan has an excellent set of Dam parts and accessories, with plenty of room on top to add your own tracks or road.
