If Coal Country is SP1 only that's a bummer. Might be worth checking if any older PRR routes got re-released or are still around somewhere. No harm in running SP1 routes too if you're keen to run those trains.

Checking the message logs and trying manual operations could help troubleshoot what's preventing your trains from loading. @JCitron's suggestion to review messages is a good one. And like @ColPrice2002 said, sometimes swapping the order of wagons and engines helps too. Might be worth a shot...

I'd be inclined to agree with Lewis and stick with using Drive To rather than Navigate To. It does sound like Navigate could be causing trains to take longer routes unintentionally by trying to avoid any blockages. Drive To should keep them sticking to the main lines as much as possible. And if...
